This seems to be done in ~sympa/bin/List.pm. First there is a check:

unless (&tools::higher_version($previous_version, '5.0.1'))

And then later sympa does renaming of my templates. The only thing I've
done is to copy two templates from ~sympa/bin/etc/web_tt2/ to
~sympa/etc/web_tt2/ and do a small change. This is latest version of
Sympa, so I don't understand why List.pm triggers this check and
consider my installation to be old...

When starting, Sympa check if the current version is compatible with the current data structure. The goal is the automatically upgrade de datastructure when upgrading the Sympa version. The test you report is a comparaison of the previous version and the current one . The previous version is stored in a file named ~sympa/etc/data_structure.version . This file is written by Sympa after it finish the upgrade and later start of Sympa, the current version and the previous version are the same and no change are performed in data structure.

Check that file is writable by Sympa, check it's content.
