I am afraid you will have to manually customize the new (v6.0.5) web_tt2 files to match your old interface. There has been some significant changes between the 5 and 6 version of Sympa. I had the same trouble after the upgrade.
The new web_tt2 files also include some of the new features of 6.0.5.
The reason why you have an error message about cookies is because cookie name has changed in version 6. Now there is only one cookie that is a session id, all others session attributes are stored in database (session_table). V5 templates include a javascript check in order to identify browsers that do not support cookies. This script probably do not use the same cookie name.

grep will help you to find that javascript ;-)
The right way to do web tt2 migration when upgrading sympa is to respect sympa install process. This way old templates are ignored unless there are customized. Of course this suppose that you never modify templates in the default location where they are overrighten by "make install". The correct method to customize web_tt2 templates is to copy them in ~sympa/etc/web_tt2 or ~sympa/etc/<some domaine>/web_tt2 and then customize it.
