This sounds like a mhonarc problem.
Sympa does a mhonarc call to remove a message :
%mhonarc -outdir /var/www/htnl/arc/yourlist@yourdomain/2003-04 -rmm the_msg_id

I suggest you report it to mhonarc authors :
