here is how I'm doing (following the instructions and on sympa with 
virtual domains): I put logos in /var/www/html/logos or in 
/var/www/html/virtual_domain_(1,2,3...)

then I add this this line to each robot.conf for each virtual domain in
/etc/sympa/virtual_domain_(1,2,3,..)/robot.conf

logo_html_definition <a href="https://my_sympa_server/sympa";><img 
src="https://my_sympa_server/name_of_the_logo_file"; width="200" 
height="116" alt="* LOGO" /></a>
